Congrats on the new workspace and progress KR2. My first thought was the regulator dropping a larger voltage when running off the battery, then I read further and you mention it getting hot. The quoted 20 volt max is assuming very little current load. What other things are you running off the 5 volt rail? Your computer (Mac or whatever) seems to be better equipped to supply 5 volts at required current than does the Arduino's 5 volt regulator. The regulator on the Arduino is a linear series-pass type, and it needs to drop the volts from 11 or 12 down to 5. Say 7 volts across the regulator. Multiply that by the current to give you the power the regulator has to dissipate and probably no surprise it is getting warm. If that's the case a separate 5 volt supply or BEC for some of the other current consumers will solve.
