Sounds logical.Possible increased bearing friction after the first run in the water?
Could also be a current-leakage, a heated ESC or growing short circuit. Did you seal the coils of the Motor with some polish? Do you use motors with good quality? Did you try a third test?

I've thought it would be better to see how to connect your (4S=14,8V) lipolys cause I was previously uncertain, too. Lipos.jpg If you use a equalizer (not a balancer) inside the ROV you don't need to bring out balancer-outputs. There is no need for main fuse because you need a fuse for every circuit...

Nice Idea, but won't work. For powering motors and control separate you had to connect the GND (only PWM won't work because PWM need ratio to GND). You have to be very carefull with separate power.
